IMO, the desktop app is failing because the installer is losing the USB connection to the handset, not because of data on the handheld.
Again, why take the chance of the desktop install failing on you when the SD installer works everytime?

There is an old saying "Those who don't remember or know history are forced to live it again..." and I think this is very true. When the first MR was put out, many posts flew around about not using the cable. I agreed then and do now, there best way is using the SD card. It seems to be the way the Verizon stores updates the new devices, it seems that's where most of the success is.
